Unfortunalely for the motherboard even after installing a working case fan, the temperature stays at 44*C with no load but at full load it stays at about 45*C to 46*C. Getting worried about the motherboard...

The motherboard is fine too at the moment, but if your new CPU cooler is pushing out warm air from the CPU and its not being extracted from the case properly then the motherboard temp is going to be affected - extra case fans in the front, and a good powerful one at the rear to produce a wind-tunnel effect through your case will help.
