Won't save, won't encode

Some of my projects just won't save so I put it down to incompatible files.

Half way through another project using video clips I downloaded to my hard
drive to check it worked and it did, but when I completed the project using
the same files, a running time of 3 min 50 secs, it would not save.

I tried to encode with windows encoder but it says the files are corrupt.

Is there any other free software which will enable me to make video's for
youtube using film clips?

Maybe the files 'are' corrupt.

What are the formats of your source files?
