I am running Spy Sweeper right now and noticed that I have 95K files in the
Registry. Is this a regular size for a registry or has some hacker/baddy
compromised my system?

There is no standard size for the several files that comprise the
registry. Each file's size will vary based upon how the computer is
used, how many and what kind of applications have been
installed/removed, the number of users, etc. But, to ease your
concerns, 95Kb is pretty small for a database as complex as the registry.

95K is only a minimal piece of the Registry. When I did a clean reinstall,
I checked the size as I added in basic apps.
WinXP, with SP2 and no added apps has a registry of 16MegaBytes. It only
grows from there (I'm up to about 64MB now.)
