My DOS application runs fine in both, FAT and NTFS
partisions.
The application runs faster and with less file corruption
in FAT. Q1. Is is OK to assume that I should run my
application on a FAT partition? Q2. Are there any settings
I can change so my DOS application can run better in an
NTFS partition and get all its benefits?

Some of the older DOS programs really do run better on FAT. Some will
run on FAT partitions only. The articles in the MS Knowledge Base that
give more information about NTFS and converting to NTFS even mention
their existence and warn that after conversion their functionality may
be lost. So yes. Of course, it's OK to run that program on a FAT
partition.

Other than tweaking the properties of the program's PIF, I don't know of
any magic formula that will make a program of this type run better on an
NTFS partition.
