Where does mail go when you click "Not Junk"

I had 2 critical e-mails that went into the junk e-mail folder, when I
selected the e-mail and clicked Not Junk, they disappeared. I have checked
all of my folders these messages are just gone. Does anyone know where they
might have gone?
 
When I use the 'Not Junk' (right-click menu) it moves to Inbox. unless a
rule applies so it goes to a created folder, as if it wasn't sent to Junk in
the first place, but it's always marked as read, so it's hard to locate!

Have you a "hide read messages" view applied?

Marks it as read and moves it to the Inbox and then applies your rules.
 
It did not go to the inbox, and I have not created any new rules so they are
still default. I have view all mail selected so nothing is hidden. End
result the mail is still gone.
 
I just tried one, and it went to the Inbox.

Go to the Inbox.
Click View | Current View and make sure nothing is checked but Show all
messages.
