There is apparently two different layers for the
wallpaper. If I set a web page as my wallpaper, (it's on
my computer, not on the internet) it will come up with
the previous picture file I had before until windows
loads the icons and all, then it replaces the picture
with the web page. How can I set the web page as the
splash background (I guess that's what you'd call it...)

You've got one background for active desktop, and another background for
when active desktop's not running. You can disable active desktop and
set the background to something of your choice then re-enable active
desktop and use the wallpapaer you like
But you won't be able to use a web page as your background when active
desktop's not enabled. You could sent your non-active desktop
background to a solid color, To the best of my knowledge, no matter what
while booting up or shutting down, the active desktop background will
disappear when active desktop shuts down and since this happens before
windows shuts down - you'll get the other background.
