Is there a registry edit or something that I can copy to users to tell their
Windows defender that my VNC program is not spyware and it's ok to run? It
has to save the setting somewhere - Any ideas?

I would wait for Microsoft Client Protection which is better suited for
corporate rollouts. There is no functionality in Windows Defender to allow
or block specific items for your corporate users.
