After a clean install of Vista, ( I am not having any problems so far), I
notice 3 folders on two other hard drives with the names ($recycle.bin,
system volume information, $drvmig$). These folders seem to be empty, yet
when I try to delete them they can't be deleted. Are these empty folder
necessary? Is there anyway to get rid of them?

The folders are necessary "SYSTEM" folders and you should leave them alone.
