When running a Virus Cleaning Program to remove a nasty
worm we've picked up, is it necessary to log onto each
individual infected workstation as that workstation's
user, or can i log on locally as the computers
administrator, perform the cleaning, then log out,
allowing the user to log into their workstation (and thus
our network domain) and continue as before the virus?

You can log on as any user with administrators or power users priviledge to
run the virus scanning software and remove the virus. I believe many
software, like Symantec, has a centralized software where you can clean the
virus remotely without having to visit the user's pc.

AFAIK, Alex is correct.

It would depend on the virus cleaning software and the
virus/malware/trojan/worm you're trying to remedy. Typically, AV software
run using the system account or some other account with elevated privileges.
