I was led to believe this option was fairly "undestructive" ...

I had to use it to try and reset an elderly neighbours XP Licence after the
"Genuine Advantage" program decided his original licence wasn't valid.

After running it, we can't get back to the internet or run several other
programs as it deleted and couldn't find 4 .dll's including inetconn.dll.
wab32.dll, msoe.dll and catsrv.dll.

On top of that the new licence Microsoft sent him, in return for his £92 (UK
Sterling) wasn't accepted by the XP rebuild process anyway!!!! Explain that
one Mr Gates ...

So we now have one part working PC that I am going to have to spend several
more hours repairing and trying to get back to the state is was before. Plus
we still don't have a "valid" licence key .....

Apparently, you did not follow the instructions. You were suppose
to use the Product Key Update Tool:

Change your Product Key without a Reinstall to match your
genuine Product Key or COA:

The Genuine Advantage Product Key Update Tool is only valid for
users attempting to change their current non-genuine Product Key
to a genuine COA sticker or genuine Product Key - all without a reinstall! http://go.microsoft.com/fwlink/?LinkId=50346&clcid=0x409

Since you did what you did, you need to wait for the genuine Windows XP CD
to arrive, then perform a "repair install" or a "clean install" if the
repair install does not work.

Please supply us with the exact details of the procedure you used when
running the repair. Without knowing what you did it is impossible to tell
what exactly caused the problem. I know, after running hundreds of repair
installs, that when done correctly a repair install completes without
incident. I also know that if run incorrectly, including when using some
(but not all) OEM versions of XP a repair install can go wrong. The same can
happen when attempting a repair install on damaged hardware.
