I have a few sites that I maintain and I am wondering if I can have multiple
"My Webs" folders to upload from. Do they have to be titled My Webs?

They can be named anything you want.
I usually name the folder using the domain name

When I name it something different the site looks for that path. Example:
/msn/index.htm
I would like them to all just be index.htm Is this possible without putting
them in a My Webs folder?

You need to do more than just name your folders for separate webs
You need to convert the folders to subwebs or since you are using disc based web just create a new web folder anywhere (say
C:\myweb2 or C:\msnweb) and then open it in FP using File open web and browsing to it
