Unable to delete malware after found by MS AntiSpyware

I recently scanned my PC with Web Root Spy Sweeper and it
found several malwares, which I deleted and Spy Sweeper
confirmed that they were no longer in the PC. However, My
MS AntiSpyware software (also in the same PC) keeps
telling me that the there is malware in my PC. I ran Spy
Sweeper again and game me a clean bill, but MS AntiSpyware
disagrees. What's going on? If I still have Spyware in my
PC, How can I get rid of it. Who is telling me the truth?
