Two installs on one partition - how to remove

Screwed up an attempt to fix a sound problem by reinstalling over the top
(after a repair did not work), but missed a selection during the setup and
now have a second installation on the same partition. Original install is on
C:\Windows (was an upgrade from W98) and the new one is C:\WINNT. I have
edited the boot.ini file so the original is the default, but I want to get
rid of the extra install. Can I simply delete the WINNT directory, the entry
in boot.ini and the appropriate user entries in Documents and Settings, or
are there other items that should also be removed? Any downsides or things
to avoid?
