Hello there,

Does anyone know if Microsoft Anti-spyware is working
properly on a terminal server and I mean also in a user
session?

This really isn't recommended. You can do it, and it may help you clean
things up, but there are spurious warnings and error messages with multiple
users, and also a pretty good memory load.

Microsoft Antispyware in the current beta needs to run as administrator for
full functionality. If I had a dirty Terminal server, I think I'd sit down
and promote each user to administrator, install, scan, clean, demote, then
remove the app.

I've never even thought about trying this, and really don't recommend it.
