How can I delete the (in-active) hidden-items from the
systemtray / my computer?
I mean not only hide from showing in my systemtray, but
permantly deleting.
Does anyone know where are they located in the system
registry?

.. Click Start, then go to Run, then type in: msconfig
.. Click on the Startup tab at the top, this will show a listing of programs
that auto start when your computer is first booted. If you uncheck the box the
program will no longer auto start and sit in your system tray /notification area
when you boot. You'll need to reboot before this takes effect.

Another way to do this would be to go to the program that is in your system
tray/notification area and you may find the settings to remove them from the
auto start, most programs have this listed in the properties section.

These are apps that start when you boot up, I dont think ? you mean delete,
perhaps prevent from starting? If so use msconfig.exe to prevent apps from
starting.
When you install an app there is often an option to enable / prevent auto
run. Certain apps, eg Real, enable the auto start as soon as you run them,
you need to delete a specific Real file to prevent this.
