After modifying the startup files in the SC Utility, I always get this
message upon restarting telling me what I've done and opening the Utility for
me. It's really obnoxious - is there some way of turning that off?

Yes. Look more carefully at the message and you'll see a box in the
lower left-hand corner that basically says, "Don't bother me about this
again". Left-click in the box to check it and OK out.

Additionally, you can open REGEDIT Go to:

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run

Look in the right pane for the value that loads MSCONFIG and delete it.

Msconfig was designed to be a troubleshooting tool, not a "startup
configurer." To cease the selective startup notifications, either
return your settings to the way they were, or permanently remove the
undesirable programs from your startup configuration.

In most cases, with "well-mannered" applications, it's usually as
simple as opening the undesired program and deselecting the option to
"display icon in the system tray" or to "start when Windows starts."

Additionally, Look in the C:\Documents and Settings\All Users\Start
Menu\Programs\Start Up and C:\Documents and Settings\username\Start
Menu\Programs\Start Up folders, and in the system registry, primarily in
the HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Run and
HKCU\SOFTWARE\Microsoft\Windows\CurrentVersion\Run keys.
