Synchronizing Foldres

Greetings! I have two external hard disks which I use for storage, both of
which contain over 500 pdf files. I use these two hard disks for back up.
First I back up on one (the "first" HD) , and then I back up the same files
(subdivided into numerous folders) on the "second" HD (to serve as a back up
to a back up, so to speak).

Well, I somehow backed up some pdf files on the second hard disk. What I
want to do is synchronize both HDs so I have the same files on both disks. It
would take too much time to go through all the folders on each hard disk one
by one to check and compare.

Is there anyway I can quickly compare what's on each of the two hard disks.
Don't forget, these pdf files are in numerous folders. I realize this is a
newbie question, but that's what I am.
 
If you were using a half decent backup app this would usually be a feature
of that app.
If not there are third party utilities, many free, that will compare files.
google is your friend
