The problem in particular is difficult to nail down, but
I'm going to describe it as best I can.

My computer was working wonderfully until I packed it up
and didn't use it for 3 months. Now that I'm back, I have
noticed that somehow the settings are getting adjusted so
that buttons like "search" on non-professional (ie-not
google or lycos) sites cease to function. Applets are
also not displayed when this happens, not even a space
where they should go.

After manually changing settings to and from the default,
I resorted to reinstalling Internet Explorer 6, which
fixes the problem nicely for a short time. But it has
happened 3 times now, and I'm starting to wonder what the
cause might be. The drive has already been checked for
errors, so I don't know if this is a relevant factor at
all.

Thank you very much for any help or suggestions you can
provide.

You didn't mention what Operating System you are using, but from your
description, I'm guessing ME or XP. If you have "Install on Demand" active,
it would cause this exact problem. I.E., a fresh install of IE6 has Java
installed by default, but an Install on Demand update would remove it.

You can read the whole story, and find solutions to your problem by reading
the advice and following the links at:

BTW, you seem to be confusing Java and Javascript. They are not the same
thing:
