stop FP from modifying file

Hello and a sincere thank you for any help at all with this mystery.
I use FP 03 to publish my site. Also use a template for basic design for
site that makes changes to all pages if you add info to say the menu. It
alters all pages on site with that new info.
I also use seperate reciprocal linking software...and keep those files on my
website directory but not in FP physically.
I made a minor change in the menu and FP changed my linking pages even
though that file isn't even physically in FP at all.
Question is- can I make sure that FP does not modify my reciprocal link
pages as it would all other pages of my site..?
 
Convert the folder w/ the reciprocal link software to a FP subweb in FP and don't open the subweb in FP
