I can't find the feature that allowed managing my start up
programs. Was it eliminated on the updated version, or is
it just a quirk on my computer?

Settings-->Real-time protection-->Startup options and

check the "Enable the Microsoft AntiSpyware security
engines on startup
 
You want to be at Tools, advanced tools, system explorers.

When you go to that page, what do you see in the left hand pane?
