Maintaining 3 different partitions on two different hard drives for stuff I
don't want on the OS partition.

One partition is for my own personal files that I actually make using
various programs that don't generate much space. This changes on a daily
basis.
Another partition (software) that I keep both software drivers and
installation software for applications. This may change every week or so.
Another partition (oldstuff) where I move outdated or not used drivers and
installation software for applications on the current OS. This may change
every week or so.

Using Veritas backup Exec to a SCSI 4/8GB Travan drive as target. Using a
different tape for each partition. The initial backup has been made for
each, and subsequent differential backups made on scheduled basis.

My problem for restoration purposes will be the software partition. The
intial full backup has files that I've moved to the other partition. So, if
I restore all, I'll have to sort through it all and figure out what I've
moved and what wasn't moved. Is there a way around this mess?

Yes, dont have the two partitions for that stuff. I personally do that
sort of thing with folders in each folder, so its easy to see what is
the latest. Then the restore will automatically handle it fine.
