Have you tried a system restore back to an earlier time?
Have you checked your task manager to see if one particular file is using up
all your CPU usage? If so then you can go from there in terms of
troubleshooting.
Have you gone to msconfig and stopped unnecessary programs from starting
during the boot process?
Have you run a chkdsk to see if your disk is healthy?
Did you add a windows patch or update any software? Did you have any power
bumps that could have caused your system to shutdown? Did it occur after
opening up a email attachment ,etc. Did you do an antivirus scan from the
internet because sometimes the antivirus program on your computer get
hijacked by the virus?
Have you tired doing a scannow /sfc through the command prompt?
As a last resort do a windows repair but you will have to reinstall all the
patches.

Are the drives slaved to IDE2 or IDE1...If IDE1 try ensuring they are connected to IDE2
