The First Question Of Troubleshooting: what changed between the time things
worked and the time they didn't?

The Second Question of Windows Troubleshooting: what is the malware/virus
status of the machine? If you think it is clean, what programs (and
versions) did you use to determine this?

Be sure the computer is clean:
http://www.elephantboycomputers.com/page2.html#Removing_Malware

If the machine is clean, manage your Startup:

Start>Run>msconfig [enter]

This brings up the System Configuration Utility. Look on the Startup tab and
find the probable culprit. Uncheck the box next to its name, Apply and OK
out. You don't need to restart immediately, but the next time you do you'll
get a dialog saying you've used the Utility. Just tick the box that says in
effect, "don't bother me about this again".

Important - Do not use the System Configuration Utility to stop processes.
Instead, use Start>Run>services.msc [enter] and do not stop any services
unless you really, really know what you're doing.

How to Troubleshoot By Using the Msconfig Utility in Windows XP -

The free Autoruns program is very useful for managing your Startup -

delete the contents of the PREFETCH folder.

just the contents, not the folder.

it is under windows.

the system will begin to populate it with the first boot.

Try Autoruns from the MS Windows SysInternals site:
http://www.microsoft.com/technet/sysinternals/ProcessesAndThreads/Autoruns.mspx

AutoRuns will show/list all apps/etc. that load/run when you first boot
(Boot Execute tab),
when you logon (Logon tab) and other programs that load (grouped by labeled
tabs) for easy viewing.

It also provides the ability to selectively allows you to stop (use with
care) any program that you don't want to load. You can undo any changes you
have made.

Note: To get additional details on an item in the list you may need to
highlight the item (right click) and use the 'Search Online' option to get
the details, especially useful for the more obscure items in the list.

Just to add something else to the other excellent suggestions

What happens if you stop (disable)all your programs that are in your Start Up ????????? (MsConfig\StartUp) Does your system boot faster? If it does then add each one back one at a time until you find the culprit that really slows you down at boot up
