When I look at the NTDS Settings on my DC's in the sites and services
snap-in, to view the replication partners, some of the connection names do
not have the "automatically generated" displayed; instead they have a GUID
displayed.

Is this a problem?
 
This is because you have edited an automatically created connection object.

You will have three types of connection object:

Manual ones that you've named.
<Automatically generated> ones (created and maintained by the KCCs)
<GUID> ones which were originally <automatically generated> ones that you've
changed. A bit has now been set that tells the KCC to ignore this object as
you know best ;-)
