Settings and Files transfer

I have had to reinstall completely XP PRO. Before doing so I used the utility
"settings and file transfer" which saved this on an external disk (H). For
good measure I save most data files on the external disk (H) as well. I saw
that the utility backed up all C,D,E,F,G partitions (various file types)

I am no ready to use this function in the other direction: to the "new PC"

First I will reinstall all the programs (CDs or downloads saved separately
on H). I suspect that using the utility will have the appli default settings
on reinstallation of programs overwritten by those saved on H.

However, I have seen some posts where this results in mixed up transfer. I
also remember when I went from 95 to 98 and then to XP that W does not seem
to be able to remember where it had put some dll or other files in previous
upgrade and ask the user to browse out for himself (windows, systems,
system32, drivers, etc). Since this backup is 5GB, there is potential for a
major chaos.

Also before I had two HD:
HD1 40 GB was partitioned (C (Appli),E(Data),F(Data))
HD2 20GB was partitioned (D (Data), E(Data).
In the new installation the 20GB is the boot C and will have only the appli,
and all the data will be on the 40GB. single partition.

How will the utility determine where to put the data in a structure of one
partition when it comes from 4 partitions? I do not want to start an
automated process that creates chaos. Is there a way, an article, whatever
which points out how to keep the user in control of where files will be
directed?
