I think I screwed up the jumper settings.

Now the C: is primary slave and D: is primary master. Windows still boots up
fine.

I wanted to ask will this affect windows in the long run or is it fine to
leave c:\ as primary slave.

You should Be OK. Weird, but OK.

Perfectly OK unless some installation of applications insist on
putting its files into the Drive C System Partition. Of course,
in this case, the System Partition is Drive D.

Next time, re-install Windows XP on to a clean, wiped hard disk
or have Windows XP setup clear and re-partition and re-format
Drive C.
