I know how to create and run a custom slide show, but I want to save the
custom show to a separate file ( a completely new .ppt). Is there a way to do
this other than copy and paste, which does not keep the formatting.

If you copy paste there should be a paste option button which gives an option
to keep source format. This may be disabled in Tools > Options

From the new presentation you can also use Insert Slides from file (Tick
keep source format)

If you do this a lot there are tools for creating new presentations from
named custom shows automatically. I don't think any are free but they
shouldn't break the bank

Our "Custom Cut" will definitely do this and I believe that Shyam's toolbox
will too
