Restore cd/dvds will only work in the computer they are intended to work in.
How do they know?

You mean like you would get with a new HP/Compaq or other big brand name PC's ?
I should think it reads the BIOS id or some other kind of identification number
from the hardware. (assuming you mean why won't they run, and not why the PC
doesn't work after using them)

Naw, they generally check the BIOS ID and use passworded
compressed archives... at least that's how it was the last
time I dug into one.
 
Specifically, I was wondering if they use the MBR of the hard drive. And if
resetting the MBR might somehow ruin the ability to restore a computer. I
recently had a problem where resetting the MBR was a possible fix. I've
heard that some sneaky applications do hide info there.

Never heard of any that needed that and it would seem a bad
choice for them to take that route as it would make
replacing a hard drive much more troublesome (not only to
user-purchase but their replacement if it should prove
defective).
