repair of win2000 after virus attack

I am running dualboot win98/win2k. Win2000 was attacked by
the Valla2048 virus as well as Parite and the Muma worm.
My anti-virus program found the 138 corrupted files but
cannot heal them but did remove them to it's virus vault.
Can I reinstall these system32 files directly from my
win2000 CD? At the moment I cannot load win2000 because I
get this error: missing or corrupt file<win2000
root>\system32\ntoskrnl.exe
How do I restore this?
 
If it were me, I'd backup any data I needed to keep and do a clean install
(including a format)
 
I think that may be best, but before I reinstall comletely
I'd like to try fixing the ntoskrnl.exe file. I am getting
the message that it is improperly linked with alignment
less than 0x1000 - fix the error and link again. Any idea
on how this would be done?
 
I guess I should have also said that I think you need a newer version of
your AV program or updated def's as it seems it didn't do it's job very
well. Get a current version that does "real time scanning" and keep it up
to date (most newer ones will do that automatically if you let it).
