Removing one of the OS's

To make a long story short, after three years of headaches with what turned out to be a bad motherboard I finally have my machine running again. I have two instances of Windows XP installed on the same drive in different directories. One is the basic Windows directory, another is Win-XP (default). I'm in the process of cleaning out the mess on this machine though I do not want to reformat the drive. I've got way too many files on here that I want to hang on to. And I don't have the disk or CD capacity to back it all up.

Is there anything I need to really worry about or take into consideration before I uninstall the one OS from this machine?
