Remove files from Local Website Window, without deleting them fore

Remove files from Local Website Window, without deleting them forever.

Short version:
I would like to change my WEBSITE#1 to, WEBSITE #2, while I would like to
keep #1 on my computer as well.
Longer version:
Last time I published something it was--by accident--my Desk Top (by
removing from Local Website Window I deleted everything).
Now, whenever I would like to publish something my new Desktop is coming up
and I’m not able to remove them.

Use File Menu | Publish and enter another location (as backup)

I just realized that I did not describe my problem properly, I apologize for
that.
When I wrote Website#1 and #2 I meant two different versions of my website
with the same remote location (there is just one website).
I have problem with the local location. Currently my whole Desktop is in the
publishing window and do not know how to ‘clean my window’ without loosing my
desktop items again. Even when I choose just one file for publishing it
proceedes to publish everything.
 
If you have somehow made your desktop folder as your root web

Open your "bad" website1 in FP and publish it to a real folder (say C:\Myweb) instead of your desktop folder
- then open that new web folder in FP and delete what is not required

On the original "bad" website1, open it in FP, right click the root and select Delete
WARNING - read the prompt options!
- use the Option to delete the web But leave the files!
Close FP
- then on your desktop delete only the FP web related folders
