Fairly straightforward question:

Say I back up my entire registry by exporting to a .reg file, saving it to
the desktop. When I import that file into the registry, does it overwrite
all the existing registry files?

Yes!

You must be very careful when doing this. The registry is constantly
changing and if you restore a registry backup, all of the changes made since
that backup was created will be overwritten (Lost).

It's better to use the System Restore component, which also includes a
registry backup. This will prevent any corruption to the system.
