regedit with a first-timer

Hello,

I had some spyware infest my computer a month back and it
has embedded itself in my registry even after I cleared
it with Adware. There are two lines in my registry when
I look in msconfig under the startup tab. I disabled
that from starting when I boot my computer, however I
want to remove those from my registry. But when I went
today to go remove them, they weren't there. Do I have
to enable them to run so I can properly remove them, or
are they "really" gone from my computer? Second, will it
be easy to remove them manually from regedit because I've
only used registry programs to clean it?

[HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Shared Tools\MSConfig\startupreg]
