When you run the windows installer, it will ask you if you
want to reformat the partition that you are installing on,
or install and leave the file system intact. If you leave
the file system intact, all your files will be saved, but
it is not recommended to have multiple copies of windows
installed at once. Although it is a pain, the best thing
to do is to back up everything and do a clean install. To
avoid the problem in the future, you might consider making
a partition on which you instal your programs, and another
on which you save all your files. (download fdisk, and
copy it onto a msdos boot disk).
