This is the situation:

I've configured one group policy for all my computers on domain. In this
group policy is defined some restrictions on file system and
registry.Machines have a different configuration based on installed software
and i receive some errors in event viewer based on user enviroment.I
discovered that windows during startup is trying to set permissionson
folders on drive C which doesn exist and thats ok.Is there any possibility
to force Windows durring startup to check folders and if it doesnt exist
that he skip to create permissions on it?Sorry my english isn't so good.

Not sure that I completely understand your situation, but when a policy is
set at the domain level for "computers" it will apply to all up-level
machines in the domain (2k, 2k3, xp) including your domain controllers. You
may want to consider applying the policy to just the containers that hold
the computers/servers that you want it to apply too if not your dc's.
Without jumping through some big hoops, a policy will apply to all machines
under it's container level.
