publishing

ok when I make a change on my computer FP site and I
publish; it prompts me "do you want to overwrite this
file" so I click YES

When I publish live site; what do I choose? yes

Also it prompts me with something about the navigation
structure has been changed by another author do you want
to merge; etc. What do I check?
 
Select Yes, and when prompted regarding navigation, select replace.
