Publishing deletes admin folders

I publish to a remote server with Extensions. However
there is a subdirectory for WebTrends on the remote server
that FP deletes when I publish.

How can I stop FP from deleting this?

On the remote serve see if you or the host can convert it to a subweb.

Create a folder in your local web called WebTrends, then right-click on it
and convert it to a web - this turns it into a subweb of your local web and
FrontPage will not publish it.
 
Thanks, I'll give that a try. Does this protect any
files / folders within that subweb? (IE I don't have to
recreate the contents, just the 'holding' folder).

Correct
- If it is a subweb on both your local and remote sites and you Publish (w/o including subwebs) FP will ignore the subweb folder and
its' contents
