Is there a configuration setting so when I publish from the source server to
the remote server that any page currently on the remote server and no longer
on the source server will be deleted from the remote server?

Select the Publishing Change Pages Only option

I do have publish only pages that have changes selected Vs ALL pages ... but
the orphan pages on remote are still there.

I know recently when publishing, it asked me if I wanted to delete such
orpahn pages. But it no longer does and thought perhaps I somehow turned this
feature off.

I will keep on looking.

The normally means that the two copies where not in sync with each other, so you will have to manual
delete the undeleted files, then you will need to do a complete/full publish in one direction before
use the Change Pages Only option again.

If you use the FP http publish method, yes, if you have deleted the file on
the local machine, it will recognise this and ask to delete it from the
remote server. e.g you will get a popup dialogue asking something similar
to:

"A file exists on the remote site that is not in your local web; do you
want to delete the file on the remote site? Yes / No".
