I've had the same problem for several weeks. I've hacked the registry
and had no luck. I did some testing on this as well.

I did a fresh install on another PC with XP Pro and ie6 and no updates.
I was able to chage the proxy settings through the registry (on and
off) consistently. I've not yet been able to apply updates to retest
but I do plan on it.

No one in any newsgroup seems to have an answer either and will usually
respond as if it is a "user induced" problem. I really think it is a
software problem created by a recent patch and/or a so far undocumented
worm/virus/hijackware or the like.

My experience is that there is a potential procedural problem with
proxy settings. If I try to use the IE Tools, Options dialog IE acts
as if nothing was done. If instead I use the Internet Properties tool
control inetcpl.cpl
I can change them even without shutting down all iexplore.exe tasks.

YMMV.

What is the result after a reboot? Are the settigns persistent?

Apparently. (I don't normally leave them set.)
