When configuring a Windows 2000 or Windows XP clinet for dns in a
non-Windows 2000/AD environment, do I need to configure the Primary DNS
Suffix or can I just put the domain suffix in the Append these domain
suffixes (in order) box in dns?

This is a two part question, one do you need to configure a Primary DNS
suffix?
Not on clients, required on DCs, the primary DNS suffix is used in DNS
registration, if the client does not need to register in DNS no suffix is
needed.
If the client _does_ need to register in DNS you must have either the
Primary DNS suffix or Connection specific DNS suffix. In addition, the
Connection specific DNS suffix can be assigned by a DHCP server in option
015.

Append these suffixes (in order) is used by the DNS resolver to append
queries by the listed suffix so a host can be resolved in DNS by just "host"
the resolver will append the suffixes to search the listed domain suffixes
for the host name.
To get an idea how the DNS resolver works use nslookup with the "set d2"
option.
