One of your disks needs to be checked for consistency

We have a particularly troubling WIN2000 install that we
have not been able to fix to-date. Unauthorized users
went to numerous gambling and porn sites with the results,
among others, being that the OS responds veeerrry slowly.
We have defraged, used WIN2000 Repair from original CD,
used On-track 2000 to fix broken links, optimize registry,
etc to no avail. On boot, we now consistently get a
command window stating "Checking file system on C: ...".
The HDD is only 60GB and this process takes over 24 hours
with costant, non-stop HDD access.

Our guesses at this point is either a memory leak on boot
from something downloaded and left over, or somehow the
FAT is fried (please accept our apologies in advance). We
are trying to avoid wiping the HDD..

Suggestiong and recommendations?
