NTFS vs. FAT

When installing WIN2000 on a PC previously configured with
WIN98, it asked me if I wanted to keep the existing file
system or transition to NTFS. A bit late to be asking
now, as I told it to switch to NTFS and it is currently
reformatting my HD (no worries about data, all backed up),
but should I have left it with a FAT system or is NTFS
better under WIN2000?
 
NTFS is the native file system of Windows 2000
