I have three spyware programs that it says it removed,
but I can run a scan as soon as it is done and it will
find it again. It finds these every single time I run a
scan.

Peper Trojan Downloader
Cydoor Adware
Memory Watcher Adware

How can I remove these permanently?

I used the program yesterday to clean a computer and it
worked great. Some spyware programs will reinstall and
that sounds like what is happening for you. Try using the
software from safemode. That is what I had to do to
eliminate 3 persistant infections. Reboot your computer
and press F8 repeatedly to allow you to enter into
safemode. Once in safemode, run the program.

Also be sure to have your System restore turned off before
you remove the bugs. Once the bugs are eliminated,
reactivate System Restore

I am having the same problem with:

Peper Trojan Downloader
Memory Watcher Adware

This seems to be connected somehow to the

about; blank

problem.

The program did find and delete 44 (!) spyware programs
and my computer is working much better than before. I
have run the program 6 times now, and the two listed
above are the only persistent problems.

Have you ran it in safe mode?
