I do beleive there is a way but I can't tell you what it is. When you install a new program it asks you if it is for the current user or all users, this is what I am basing this on

Msconfig affects all users. Usually, I recommend disabling a program this
way, then drop a shortcut to the program in just the startup folders for the
users that actually want it.
