missed 42 critical files

I ran the program and was given the all clear (no spyware)

I then ran AD-AWARE SE PERSONAL and that found 42
critical files.

are theys programs looking for the same thing?

In a word, no.

Check the list from Ad-aware. They label certain kinds of cookies as
critical objects.

Microsoft Antispyware, in the current builds, does not selectively scan for
nor remove cookies.

There's controversy over the issues behind this difference between the
products, but the bottom line is that there is little in the way of accepted
common definitions of spyware between the various competing antispyware
vendors, and there will always be some differences even between reputable
products--most reviews recommend using more than one.
