message indicator says new mail, but none showing

This has happened a few times, but it is not consistent behaviour. I will
toll for new messages, and WM will show downloading a few and give me a
count indicator in the lower right screen like usual. Yet when I go to the
folder list, there are no new messages in any of the inboxes or sub boxes.
Any suggestions?

If a message rule or a program scanning email deletes a message or marks it
as read WinMail still counts it as downloaded.
