Hello,
When you "Apply" a design, only the Slide Master and Title Master
formatting are applied to your presentation/slide.
If you have customized the Handout Master and Notes Master in your design
template, that custom formatting is not applied to your current
slide/presentation when that design is applied.
The only way to get all of the master formatting is when you create a NEW
presentation based on a design (instead of applying the design to an
existing presentation). Here are the steps for PowerPoint 2003:
1) In the "New Presentation" task pane, choose "On my computer..." from the
"Templates" section of the task pane
2) Choose the customized template from the dialog that appears and click
"OK"
3) Insert -> Slides from file...
4) Browse to and open your existing presentation
5) Click the "Insert All" button (don't check the "Keep source formatting"
option)
6) Click "OK"
