Possibilities:
Those URLs are stored in the registry in a TypedURLs key. If you type URLs
in via File> Open, instead of the address bar, they aren't saved in the
TypedURLs key and you can keep a select few URLs in the drop-down list.
Go to
http://mvps.org/winhelp2002/delcache.htm and download "DelTypedURL."
This INF file will remove all entries.
These two freeware programs will remove some or all entries:
IE Address Bar Editor:

EditURLs:
http://www.aandrc.com/editurls/index.htm
IE Privacy Keeper (freeware)
http://browsertools.net/IE-Privacy-Keeper/index.html can be set to clear
various types of stored data when the browser is closed.
