Can I set up 2 LAN connections, one for workgroup and one for use on a domain?

You can certainly have two LAN connections but you can only be in 1
workgroup and/or 1 domain at the same time. Not one of each.

I have set up an incoming connection, but how do I set the workgroup settings for it? In System, under Control Panel it allows for connecting to a domain or workgroup but this will alter my current school domain settings. Help!!!

You can certainly have two LAN connections but you can only be in
workgroup and/or 1 domain at the same time. Not one of each
The domain/workgroup setting applies to your PC, not to the network connection. Since it's one PC, it can only be in one workgroup or domain
