I don't know how to "using tray" to place a program into a specific folder.

Put a shortcut to the program (using tray) in the folder
\Documents and Settings\your user name\Start
Menu\Programs\Startup
 
The program has to handle creating a system notification area ("tray") icon
itself - this isn't a user configurable option. For many applications where
it is relevant, there are third party solutions to do this, but this isn't
an end-user configurable option. The area is supposed to be for
notification, not as an additional taskbar replacement, which is why this
functionality isn't exposed.

As I recall your original post (which you apparently snipped),
you said you were using a third-party program called "tray" to
put a program in the tray. Sorry, but I don't know anything about
that program and can't tell you how to use it.
